Godzilla 2000 Millennium brought back Godzilla with a completely new look, which I really wasn't to thrilled about, but the King was back, so who cares!? This film also started the chain of alternate universe films that would change Godzilla's history in every film, but always leaving the original film intact, but anyway... SYNOPSIS TIME!
Synopsis
The film opens in Hokkaido. Three people are in the countryside laying down sensors to detect Godzilla. The three are Yuki Shinoda , leader of the GPN (Godzilla Prediction Network), his daughter Iyo, and assistant Yuki Ichinose, a science journalist. This trio can be compared to the clan of tornado chasers in "Twister". They have similar equipment (only it's used to study Godzilla), and they're entirely independent and unofficial.
That same night Godzilla emerges from the sea. He precedes to destroy the city of Nemuro. Later, on a remote road, the GNP trio approaches Godzilla in their SUV. Godzilla notices the vehicle and curiously investigates. He looks into the cab (fogging up the windows with his breath). When Godzilla roars, all windows shatter. The trio quickly put the vehicle in reverse and attempt to escape. Godzilla takes off after them. What ensues is a cat and mouse pursuit by Godzilla, with the three GPN warriors barely escaping.
Godzilla destroys a power plant. We see Godzilla's silhouette flash through the smoke and flames of the burning city. Observing Godzilla's radical behavior, Shinoda comments "Is Godzilla showing us his hatred toward man-made energies?"

Meanwhile, A huge rock (200 meters wide) is discovered in the deep sea of Japan Trench, off the cost of Kashima-nada. It is concluded that the rock is a meteorite, which came to rest on the sea floor 60 million years ago. The composition of the rock is not of this earth. The CCI (Crisis Control Intelligence Agency) raise the meteor to surface. However, before this is accomplished, the meteor begins to ascend on it's own. It flies around the site and eventually takes of. The scientists conclude this is a UFO, perhaps controlled by an unknown alien life form.
Godzilla reappears in Tokai Mura and heads for the nuclear power plant there. Mitsuo Katagiri, chief of the CCI, leads the Self Defense Force to protect the the power plant from Godzilla. The attack against Godzilla begins, using the latest technology, the new "Full Metal Missile". Although ultimately ineffective on Godzilla, the missiles pierce his flesh and cause him considerable discomfort. This is the most advanced weapon used on Godzilla since MechaGodzilla!
Jet fighters join the attack dispatching the same missiles. Before the attack is complete, the UFO appears on the scene. Godzilla confronts the alien craft, and for the first time, dispatches his "super heat-wave" toward the flying menace. The blast peals off the rock, revealing a shiny, metallic craft. The UFO counters with it's own hyperblast at Godzilla. The shock wave of the bast is so powerful, it knocks Godzilla off his feet and sends him flying backwards, into the water. Godzilla recovers and blasts the UFO again, this time it appears the blow was a fatal one. The UFO crashes, seemingly dead.

Shinoda volunteers to help the CCI with his knowledge of Godzilla. He meets up with his old college friend, Shiro Miyasaka, chief science offer at the CCI. Miuasaka welcomes Shinoda's input to the situation, and they begin studying the UFO and the remains of Godzilla's cells. To their surprise, the UFO appears to be totally dead, showing no sign of life. They conclude this is an alien life form that defies our cognitive power.
Little by little, the secrets of Godzilla's amazing recovery power are learned. "Godzilla is full of surprises; we may be able to learn the secrets of all life forms on this planet by studying him", comments Shinozuka.
Suddenly, the UFO moves again. It takes off toward Shinjuku. It hijacks the central computer network, sucking all information from every computer in the area, rendering them useless to mankind. The UFO comes to rest on a giant skyscraper in the city, smashing down on top of it, crushing the top floors of the building. The UFO now has complete knowledge of all CCI data bank--it is invincible.
The CCI install weapons a few floors below where the UFO is resting and try to blast the hell out of it from below. The massive explosive succeeds only in destroying the skyscraper, the UFO is left unscathed.
Godzilla appears on the scene and begins an attack on the UFO. After Godzilla unleashes the "Heat Wave" upon the UFO and blasts it in two pieces, the UFO transforms itself and creates a new, giant life form, Orga! The giant monster Orga and Godzilla do battle in Shinjuk, setting the stage for the final act. Orga attempts to consume Godzilla (by trying to swallow him whole!). Orga begins to take on Godzilla's psychical characteristics (he begins to sprout Godzilla's fins). But before the absorption is complete, a weakened Godzilla conjures up a last gasp of energy and fires his heat ray directly into Orga. Orga's innards cannot handle this awesome weapon and he is completely destroyed by Godzilla.

Defeating Orga, Godzilla precedes to the CCI headquarters and directly confronts Katagiri, who obsessively wanted Godzilla dead. In a scene reminiscent of the Godzilla/Mr. Shindo confrontation from "Godzilla vs. King Ghidora", Katagiri refuses to back down to Godzilla, and stand against him one-on-one. Godzilla kills his human tormentor, but spares the others.
In a fresh and exciting final scene, Godzilla begins to blast the hell out of everything with his heat ray. Godzilla then begins a rampage of terror on the city of Tokyo as the movie ends.
